When we type in a search term, most files in the view are filtered out. We are left with a lot of empty folders in the opened BSAs, and have to manually go through which ones actually have the filtered files.

It would be good to have an option to trim the folder hierarchy and show only those folders which contain matching files for a search. This applies to both plain text and regex modes.

I'll look into this. But I might go with just marking the empty folders in some way (gray text, strikethrough etc) since it might be very complicated to add and remove folders in real time, especially doing it in a efficient way.
